The main focus of our research is on protein interactions with either other proteins or nucleic acids. In addition we analyze (phospho)proteomes to study changes in protein (expression) levels upon differentiation or during disease. We therefor apply several affinity purification methods (GFP pull-down (or other epitope tag), DNA pull-down, peptide pull-down, proximity ligation), as well as whole (phospho)proteome analysis. We make use of different (semi)quantitative methods, such as label-free quantification, dimethyl labeling, SILAC and TMT labeling, all having their own advantages and disadvantages. To analyse the proteins, we operate a Thermo Scientific Orbitrap Fusion tribrid as well as a Thermo Scientific Orbitrap Exploris 480 mass spectrometer, the latter with or without the FAIMS module.
